You really don't have a lot of control over it. However, the setting you are looking for is in: Preferences Guides & Pasteboards Pasteboard Options Minimum Vertical Offset I think default is set to 1i

As to the first question, simply select the layer in the layers palette, then with the black arrow tool selected press CMD+A to select all. Then goto Layer Align Layers to Selection Vertical Centers.
