Have you considered using .wmv It might sound a bit "noobish" but .wmv holds good quality and small file sizes. I've used it for all of my drum covers on YouTube and it never let me down, even with 72

Its very easy, you have to make a "parenting track", if you "motion-track" this track every track under this track will have the same settings. See image below: You can repeat this step up to your 25t
