Depends on the effect you are going for and the number of layers (videos). If there are only a few layers that fly by the camera or move, then just put each of them into the comp, make them a 3d layer

Just emit from a point and key frame the particles opacity. That would be the easiest way.

Why not use a displacement map made from a layer, circle effect and animated turbulent noise layer. It will get you pretty close. Just mask out what you don't want effected.
