In Media Composer you can create a common metadata value in a separate column to use as the relink between a sequence and a clip. You can also adjust for timecode in one of the AuxTC columns if needed

The AAF file does not need to go in the Avid MediaFiles MXF numbered folder and I would not suggest having files in there that are not expected. Michael

You should be fine. Populating your bin from the Media Tool is one way to do it. Basically it's the master clip with the following metadata: TAPE START END Whatever else is there is generated by Media
