Michael, becoming a 64-bit application would allow Media 100 to access more memory which should be useful in running very complex projects. Secondly, becoming fully 64-bit allows M100 to run on macOS

May I suggest trying to do the same process in the free Mpeg Streamclip to see if you get different results If so, perhaps that will help you troubleshoot the problem in Media 100. Maybe.
