Sounds like a graphics card issue. Audio waveforms are very GPU intensive and if your card is not up to snuff the waveforms may not appear as intended. You should look into your system specs to start

Not 2 Pass VBR. Use CBR to guarantee you are encoding at the rate you choose. There is no practical reason to export a comp from AE through AME. especially to h.264. Render out vie the AE render queue

Try to use the h.264 codec instead of the Mpeg2, you will get better results from that for sure. And play around with your Anti-Aliasing filters to reduce the Jaggies and use the Anti-aliasing setting

Honestly, the original text does not look much better. Compressing text is not as easy as it sounds because of the static hard lines. Your best bet is to recut the sections that need it with new text.
