Problem resolved. Had something to do with cropping. I have the cropping jumping all over the place in quick edits. Just made a minor change to the effect and it all seems ok now. Thanks for the help.

That idea sounds like it would work. However, I was able to get a single file encode and that solved the issue. Encore is able to do the encoding but ProCoder makes the compression look much better. P
