Almost all of your attributes are lost when sent to Motion. If you need to maintain the look of your clips, export them (and give yourself head-and-tails handles so you can readjust timing transitions

Which export method are you using Are you exporting a direct Quicktime Movie, or using Quicktime Conversion or Export w Compressor That will also make a difference... the latter 2 will be much slower.

If AE can do it super easy, then definitely go that route, but Motion has more capability than one might think... there is a Behavior called Paramater Audio that will allow you to sync other behaviors
