My problem was that the .eps when imported into After Effects they looked darker. I found that if I save the file from Illustrator to make sure that Include CMYK PostScript in RGB Files is unchecked.

If the rendered file is being transcoded I recommend an all-intraframe structure with key frame distance equal to one (1) frame. ProRes, DNxHD, or AVC-Intra would be better than H.264 for this applica

Instead of importing P2 folders, just view and edit them via the Media Browser. You can sort clips by date, duration, or name. You can even edit directly from P2 cards this way.
