my mistake. The transparency was produced in AE by the layer modes settings but the opacity was 100%. Once I changed the opacity in the AE file to anything less than 100% then I got the desired effect

This will not work if you want to preserve groups as layers. It will only preserve layers as PSD layers.

I had a similar issue, not sure if it could be related, did you check the Frame Offset in System Settings under Playback Control. Once I set it to 0, all was fixed. Mine was only off by 4 frames thoug
