In case this helps anyone else I have now managed to do this by exporting video from Avid then reducing the weight of the file using Sorenson Squeeze, exporting Audio from Avid then into Vegas to create AC3 and finally using AvidDeMux to combine the MP4 and AC3 tracks into a single file.
