If you view in the icon view, there will be a little blue film strip in the corner if the clip is used. Click on the icon to see (and even jump to) exactly where it is used.

You can select all your 720p clips, right click, and choose "set to frame size." Or scale one up and copy it, then Paste Attributes (select Motion) onto all the other 720 clips.

Your approach is off from the very beginning. Precompositions will save you in After Effects. You also mentioned creating 3D illusion. Why not just do it in 3D space Here's a very quick and dirty way

I don't see why people need to bash away at any NLE that works, regardless of their proficiency. I personally like Premiere the best, but have seen some amazing work done in FCPX and, of course, Avid.

Yep, that seems normal. If size is an issue, you could probably set the bit rate to 6 or 7mbps and still get a very good looking video on Vimeo at half the size.

Final Cut Pro is not supported in Yosemite. That could easily be your issue. Unfortunately, I don't have a solution other than to get access to a computer with FCP and and older OS.

You can delete render files from old projects with no problem besides having to re-render them if you ever open the project again. It won't delete any of your source footage or anything from your time
