Less chroma information means artifacts or banding depending on what you're adjusting. Noise generally increases because encoding removes "like, constant" data and leaves random data (noise).

MPEG Streamclip is no longer in development. I believe it's only 32 bit and may not take advantage of modern hardware accelerated encoding. You'd be much better off with Compressor.

I can't speak specifically to the PMW-300 but in the several Sony cameras I've used I've never seen an option that retains peaking when using expanded focus. It certainly could be useful though.

You might be able to trim them in Telestream Switch Otherwise, I assume any good NLE will do this but perhaps Media Encoder doesn't handle it
