Not quite sure what you are after there but have you tried making the spheres (or slightly larger versions of the spheres) matte objects with a compositing tag

That's VERY unfortunate. If the software makes a copy, it can get very messy with multiple copies - Final Cut should at least add a number to the end of a new nest that it creates so the user knows it

Agreed...I do this all the time. It is a bug. Especially with DVCPro50 SD clips. I think with all the codecs and possible combinations both AE and FCP make a best guess, but you have to be the master
