At the very least.... make a main folder that represents your drive... then copy the hierarchy (folder structure) into that folder.... you may have to relink.... but at least the paths will make sense

Adobe Media Encoder can do this.

1) Open the latest version of AME
2) Open prefs and set your default output folder
3) Drop your PPro Project in and select 1 sequence
4) Replace the default encoding setting with your desired encoding setting.
5) open the setting attached to the clip to adjust
6) in the fx tab enable image overlay, select your logo, scale and adjust opacity to taste.
7) save the preset in case you need to do it again.
8) drop your PPro project again and select the rest of your sequences. they should inherit all your current settings and destination including the logo.

9) press play to encode.

check the results while encoding to make sure you are getting the desired result.
