From reading your post it sounds like you've aged with the file structure of the media. This is something you should never do when shooting I'm a card format. The only way to fix it is to recreate it

I would sync the mic first, that way it will all be there when you start moving bits around and cutting bits off- just make sure every time you cut a clip and move it you keep the off camera audio in

From experience, and what I have learnt, you are shooting correctly. Shooting with too much contrast is actually what you DONT want to do, and having a fairly "flat" image is excellent for colour grad
