Well, I'm not sure how the newest version of Compessor works, but for Final Cut Studio 2, you get three options for DVD's. Every preset should give an option for "All", I do believe. By selecting "All

Right + Click the track Panner and set it to Use Stereo Panner. Now set the Submix output to Stereo 1,2. Export Exported Items -Master Mix. -paul.

These suggestions are kind of extreme. The filters are just probably turned off in your preferences. Go to that sequence's preferences (right click on the sequence in the Browser and select "Setting"

Yes, it would be helpful to know what the delivery format would be as you will need to apply different compression settings for each format. Web is a higher compression then DVD or Blu-Ray.

Yes you put each file in separately, so say your 2 hour film has 5 channels, l,r,c,ls,rs,lfe, you should have 5 audio files which are all separate, so 2 hours of l, 2 hours of c, 2 hours or lfe, etc,
