So you re in the wrong forum ;-) I see the same problem sometimes, but for me it feels more or less it started with OS X 10.6 and is not exclusive to Media 100. I have to look into it, though.

Yes, the SD Pal image output from Color (for monitoring) has been messed up. Now the system letterboxes the video on the Kona out, but does it not very smoothly, instead of sending out the anamorphic

Okay, first thing to to is to find the Media 100 installer for V8.2.3a, either on your system or on the media100.com website. Use it to uninstall Media 100. Then use it again to reinstall the software
